Alleles and Variation?

A single breeding pair of animals cannot represent more than four alleles for a single trait, right? Are there traits that have more than four possible alleles? If so, when we look at the variation displays by many species, like domesticated dogs and humans, is there any other explanation for it except for the acquisition of novel traits through mutation?
